Prospect Heights (Clinton-Washington Ave . . . literally a block from the Prospect Heights border), Clinton Hill (Clinton-Washington Ave), Fort Green (Clinton-Washington Ave/Lafayette Ave), Downtown Brooklyn (numerous stops) are all good neighborhoods along the A/C line.

I agree: downtown Brooklyn, Prospect Heights, Fort Greene, and Clinton Hill all have nice aspects to their neighborhoods: great shopping,cultural institutions (the Brooklyn Museum, the Brooklyn Central Library, Brooklyn Academy of Music).
Clinton Hill has some beautiful architecture, and Pratt Institute for art.

The Franklin Avenue stop in Bed Stuy has some nice shopping, cafes,and restaurants, and again, beautiful brownstone architecture. It's gentrifying.

Further on down the A/C line, Richmond Hill and Ozone Park are on the A/C line I believe and I understand they are nice,diverse,and relatively safe neighborhoods.

If I am not mistaken, many good neighborhoods along subway lines are usually found near and at the termination points.

That's debatable for the A/C lines. On one hand, Mott Ave is not in a great neighborhood. But that's the A to Far Rockaway. I can't speak to how the area around Lefferts Boulevard is as I haven't been there in many years. Also, 207th Street . . . some may like it, but others not so much.

Euclid Ave on the C line isn't the best area either, though 168th Street is, like 207th Street, up for debate (I wouldn't want to live there if I had my pick of the litter, though).

Downtown Brooklyn, Clinton Hills, an investment would be Bed stuy which is changing drastically. I specifically like the Utica Ave and Kingston troop stops.

Don't live by the Broadway Junction stop. The neighborhood is terrible. Nothing interesting there. Terrible / few places to eat. Grocery store desert. Blah!
