Does anyone have any experience with taking cabs in Manhattan with large dogs? Will they stop for me and the dog? Should I book a ride through some other service like a pet taxi if there is one? Thanks.

Call 1-212-777-7777 - They are a service in NYC, see what they say. Certain yellow cabs may refuse due to allergans from animals.

Yes, they'll take 'em!

I've had some 'discussions' with drivers at times, however. One wanted me to put my pug (IN A CARRIER) in the trunk. I told him, as I sat on the back seat and refused to budge that THAT wasn't going to happen. He took us where we wanted to go.

Not quite right.
Yellow (medallion/street-hail) cabs must take
-- service animals, used by blind and disabled, whether or not they're in a kennel-type carrier; and
-- non-service animals that are _in_ a carrier.
They _can_ refuse to take a non-service animal that isn’t “adequately secured in a kennel case or other suitable container.”
For specs, see http://www.nyc.gov/html/tlc/downloads/pdf/drivrules.pdf
And note that container means “official”-type container -- not a backpack, shopping bag, or handbag.

The rules differ for livery vehicles -- i.e., the non-”yellow” car and limo services that respond to phone calls instead of street hails.
They must take service animals, but can refuse all other animals, even those in a kennel carrier. (So to avoid unpleasant surprises: If you’re calling a car service, you should mention that you have a dog in tow, even if the dog is in a carrier.)
