This is a good question. I don't think it is the government business on who gets married, and whether they are of the same gender or not. I agree with Ron Paul of taking marriage out of the government, and if people are doing vowels with the same gender or not its not the government business. All the taxing and benefits given to those married can be done by the civil unions (or something similar) with the government if one wants it. But with marriage in the government it should not be any discrimination on whether two are of the same gender or not.
On that note, it was great to see the state of New York pass a law allowing marriage for all regardless of genders involved.

I had a similar conversation with someone recently and I thought it made sense. This person suggested that the government should recognize a contract between two parties (a union) and leave it to churches to decide it it's a marriage. I hadn't thought of that and found it pretty interesting.

Is there any particular reason religion gets exclusive claim over marriage, when marriage isn't a religious insitutution historically?

You can cite supposed Biblical mandates about marriage if you want (Although the founders of Protestantism disagreed), but then, we should see Christians support Muslims, Buddhists, Atheists, etc. from being able to get married, since God did not ordain their marriages.

Because religion and morality have been made a part and parcel of government by the people. Remember... "One Nation Under God". And God recognizes marriages, so the government must? Heck, forget about recognition, many politicians think it is government's responsibility to "defend" marriage (see: DOMA).

Taxes
SS and Insurance Benefits are just three major reasons.

I don't know, it wasn't my idea.

It wasn't necessarily about religion, but the point was to essentially take the state out of determining what's marriage or not just to be in a position to simply recognize the contract.

They originally got involved to keep blacks from marrying whites. Prior to that their only involvement was to certify the act took place, just like a birth certificate.

why does the government grant and allow benefits associated with marriage

abolish all marriages by the governement

we dont need a piece of paper and permission (through a license) to have a loved one
