My wife took my last name however she still signs all the document with her maiden name. Now the closing agent is asking us to change her signatures as it does not match with the last name!
Go to the agents office with your wife and perform the boot scoot boogie until the agent helps you resolve the issue. Bring a boom box because you will feel silly dancing with no music playing.
Having her write a big X comes to mind. "But your last name isn't X!" "I can't write. Deal with it!"
If you want to blow his mind, just say that she is willing to, but she says that will NOT be her legal signature and if there is a problem she will deny having signed.

Change her signatures! Or, you could probably just sign twice, adding the different signature after the other one to show that it is the same person.
The closing agent may well be insisting at the instruction of the lender who may be insisting as a requirement from the title insurance company.
As a seller, I would sign any way they wanted me to, and cash in.
That is not legal advice, but just how I would personally proceed.
Alternatively I would seriously consider changing my legal name to "Kinky Boots Smith," and let the chips fall where they may....
Around here, one of the documents often included in the closing procedure is an acknowledgement that the buyer is also known as <whatever> so there's no confusion re: who it is that is signing. I'd be surprised that it's not the same everywhere.
