I’m in tech/software with a clearance for now and my wife is a newly graduated Physician. She has an offer to work in either Ogden or American Fork. If we take the offer, we’d be relocating out of state(NM). We like to hike and explore places within couple hours, try new restaurants, not into winter sports except for once or twice a year.

What’s are the differences between the two cities?
Which area is better to work in?
Which area is better to live in considering I’d have to look for a job?
Which city has the better schools?
Which city has less traffic?

More crime and grime in Ogden. We lived in Ogden from 91-94. We're hillbillies from southern Utah so for us, the whole urban scene was just not our cup of tea. In regards to your security clearance, there's a lot of federal defense activity at Hill AFB. There's also an IRS "Service" Center in Ogden where those credentials might be useful.

American Fork is argumentatively more genteel than Ogden, more LDS and probably more expensive in regards to housing. In both places you will encounter LDS people. You'd be fine in either place in that regard.

I would suggest neither… I work in AF and not a fan of that area. Ogden is meh I’d prefer to like in kaysville farmington or fruit heights and commute to O town. I will not give specifics as there are people on these forums that live in both AF and O that will take offense to it so just leave it at that. In general I would avoid Utah county as someone new to Utah. I personally love alpine and highland area but it’s not for everyone.
