I live in Roanoke and am not familiar with the DC metro area at all. I'm taking the megabus from DC to NYC in a couple weeks and need to figure out the best method for getting into DC and leaving my car there.

The bus departs from:
Southwest corner of the public parking lot on the corner of H St. NW and 9th St. NW

What would be the best metro station to get into the city coming from Roanoke where I could leave my car overnight/multiday and how much will that run me?

I want to say that there a few overnight parking lots (Franconia-Springfield comes to mind), so I would start there, and maybe the VRE (Virginia Railway Express) lots have some too. A quick piece of advice: avoid parking anywhere near downtown if you can help it. Those lots are going to be premium priced, and some close on the weekends, whether your car is in there or not. Having said that, Union Station is the most convenient option (Red line), but they charge about 19 dollars a day. I do that from time to time, and the garage is pretty safe, and there are lots of other cars there. Or, you could park at one of the airports in the daily parking section, and take a bus (or Metro) to the MegaBus stop (which is near the Gallery Place stop on the Red, Green and Yellow lines). That may be a tad bit less costly.

If it's Friday evening to early Monday morning, you can park on the street for free...just make sure to read the signs.
