Being that this is our 1st Thanksgiving in NY, we are driving to see friends in MD. Would it be better to drive Wednesday morning (or night!), or Thursday morning?
I would think TG itself, but a friend said that I'd be crazy to do that. And if we do drive on TG day, which routes should I avoid? Does the parade in the city cause any problems on my route?

Thursday morning. For sure.
You wouldn't drive through the city and bridges and stuff get crowded later, if at all.
Wednesday is the WORST travel day of the year, bar none.
I would leave early Thursday morning, myself, perhaps around 7 or so, assuming you are headed to Maryland on the I-95 corridor and want to get to MD before the Thanksgiving traffic gets heavier. If you're headed to Western Maryland, I would leave a little earlier.
Wednesday will be insane, and it's not too far to get to Maryalnd in the morning. I would take the GWB from the Henry Hudson Parkway, and if the Turnpike is slow in South Jersey, taking 295 can be faster, since they both come together to cross the Delaware Memorial Bridge. A 4-5 hour trip on Thursday morning can easily be a journey of 8-9 hours on Wednesday, especially since it just takes one mishap for the entire road to be delayed for miles.

Why would someone drive through the city to get from Westchester to MD? They would take the NJ turnpike, I assume. Suburban traffic won't get heavy until later.
And watch out in the meadowlands area -- Jet game at 8:20.
What time do you want to be in Maryland? I would tend to leave 5 hours with one short stop en route. If you want to stop along the way for lunch or something like that, I'd recommend about 6 hours. IIRC, you have younger children who will travel with you, so I'd add a little bit for stops and such, since they probably do not/cannot drive straight through without a break. If you want to be there around 2-3, I'd leave around 8-9 for a leisurely trip.

I think we need to be there by 5pm, but honestly I'd rather just get there as soon as possible, even though we do have 2 young kids. So, I assume that I should just leave once the Meadowlands traffic clears up? Is that at 8:30? Is there a workaround? I seem to recall that if I take the GWB, I go right by the stadium.
You should be well into Maryland, if not at your friends' house, when the Jets game affects traffic, since it's at 8:20 p.m. Have a safe drive!
