Am I Being Stalked At Work? (employees, job, office, good)

I've been at my new job for a few months now and one of the senior colleagues on my team is making me feel uncomfortable. A week or 2 ago, I went out for an hour lunch instead of the regular 30 minutes, and I was planning on working 30 extra minutes that day to make up the time. However, I come back and he makes a remark saying, "Oh, I thought you already went home." First of all, all my belongs were on my desk and it shows that I was away from my desk, not offline on our computer, so I knew he was implying that I took longer than my 30 minutes to eat lunch and hence a slacker, etc. He's not even my manager, but knowing that hes keeping track of how long I was out for is disturbing.
The other day, I walked into a private office to make a quick phone call, and out of nowhere, he opens the door and says he was looking for me to help her with an assignment. He couldn't wait until I got back to my desk? I was literally away from my desk for 3 minutes and he walked across to the other side of the office to confront me. I feel like I'm being watched and followed and it's making me deeply uncomfortable. Even my manager doesn't care if I take an hour lunch (as long as I make up the time) or take a few minutes to make a private call. On friday i was in the restroom and he opened the door and shouts if im in the restroom and said that he needed me.
What should i do? Let me mention that he is also one of my manager's favorites. Has this happened to anyone else? Thanks.
It is easy to tell when someone is gone on an extended lunch break. He was either trying to be funny, or he was being a jerk, but I don't think he was keeping track of your time, per se. The second incident is rude, while the third incident is actionable. You need to have a conversation with your boss and with him about boundaries.

Yeah...the third part about the restroom....the guy is a creeper.

That's what I'm wondering too. He sounds like a micromanager even though he's not a manager just a favorite. Maybe he's trying to make himself look good for the manager by micromanaging you or something. You can try talking to him face to face before going to the manager but if he's a favorite than you might be screwed there. You might have to just deal with it or just try and find another job. You already established the gender of this person is male as in "he". Who is the "her" you are referring to?
OP's name is "Juliette" so my guess is she is a female. And she referred to the alleged stalker as "he" a number of times. If he yelled into a restroom to a female employee, personally if it were me I'd take that to HR or, at the very very least, document it as someone suggested above and if this bizarre behavior continues you have a good record of everything he is doing to you.
