A very nice hotel, but it is super expensive for my budget. One night at Allegria is $500+
I don't think you'll be finding any better deals in the Hamptons or Fire Island either. Maybe just book a hotel in a central location such as Ronkonkoma or Farmingville, and take day trips to the Hamptons, Fire Island, and the North Folk.
I would probably just hit Long Beach and the Allegria Hotel (they also have a roof top pool and a really cool bar/restaurant scene).
2nd this suggestion. Hotel or Airbnb. Gives you a top beach, hip neighborhood, lots to eat and drink and an easy train trip to Manhattan should the urge arise.
PS: LI is devoid of hotel choices in general. Very slim pickings at every price point.

What is your budget? Can you afford around $250 a night and are willing to take a 2 1/2 + hour drive? Then Montauk would check all of those boxes.
Probably much less than that because September third is "Tumbleweed Tuesday" when the vast majority of summer visitors have departed and prices drop to more palatable levels, particularly during the work week. Montauk was my suggestion a few days ago and I stand by it; the beaches will be beautiful and largely empty, weather permitting, of course.
My suggestion would be to use a booking site to see what's available but call the property directly to get the best rate. Briney Breezes is one that's been around forever and never disappoints. It's across the street from the ocean and less than a mile from downtown. It's also less than a mile from Gurney's if you want to book a spa day. Their own website shows much better rates than hotels.com.
If cost is not as important as simply decompressing, you may want to look into Gurney's, directly on the ocean. Again, call directly and see how good their offers can be.

Edited to add: The consensus from Accuweather and Weather.com, although not greatly accurate a week away, indicate mostly nice weather with highs in the mid to upper seventies and overnight lows in the mid to upper sixties. UV index is moderate to high for the period. Ocean temperatures are probably about 75 now which may surprise some to know bring many tropical fish to the area. Swimming in the ocean is definitely acceptable as this is the time of year when ocean temperatures peak.
Having written all this, I'm thinking I should spend a couple of days there myself even though I'm less than an hour away!

I got the hotel in Long Island, Unfortunately, I only get 3 nights (meaning 3 4 5 September). What does that mean? It means that I will arrive in NYC around 2 am or so on 9/3 and won't be able to be in my hotel at least before noon if I persuade them. Where to hang out? Times Square?

Definitely not in Times Square. Way too much money. Assuming you are flying in? I would call the hotel and explain the circumstances and ask for early arrival. If you arrive at the airport at 2 am, it will be at least be at least 3 hours before you arrive there. Assuming you have to wait for luggage, pick up the car, etc. I am sure that you will be able to get into a room early.
