Chaco is certainly much more isolated and has a greater feeling of solitude and openness. And it is quite a bit bigger, with 12 large Chacoan great houses (pueblos) in the park compared to just 2 at Aztec. That said, the preservation of some of Aztec's rooms is amazing, with intact roofs and multiple floors still standing...
But why choose? If you have the time, Aztec and Chaco are within a couple hours of each other. You could spend a couple days at Chaco and a morning or afternoon at Aztec on the way in or out. If you're really gung ho the (privately run) Salmon Ruins archaeological center is just a stone's throw from Aztec as well. And Mesa Verde is also just a couple hours away.
