It's clear that they are putting him in solitary and charging him with bogus charges to try and get him to give a coerced confession so that they can then use it against President Trump. Since these are federal crimes they are accusing Manafort of, President Trump can pardon him to end Mueller's witch hunt against Manafort.
Manafort being charged has no impact on Trump anyway.
What does Trump get from pardoning Manafort?
Actually pardoning Manafort would probably hurt Trump politically.
