Many parallels can be made between these two cities. They are both major cities of similar size, one East coast, one West coast. Two of the strongest cities in high-tech & medical industries (Silicon valley, longwood medical area) and education (Berkley, Harvard, MIT).
Both are old, dense cities that are very walkable and have good public transportation. Both cities are relatively small (under a million) but are centers of large metropolitan areas. Both have larger, more high-profile neighbors to the South (LA, NYC).
I've never been to Boston, but I find it hard to see it surpassing San Francisco. San Francisco is by far my favorite city. It's a great city to call home.
San Francisco has a much more impressive downtown in Boston, plus its weather is far more preferrable than Boston. I would move to San Francisco in a heartbeat if given the chance. However, I've never been to either San Francisco or Boston. Only been to the airport in Boston. I guess it sort of depends on what you want. Both are great cities, each different...Boston is an east coast city, San Francisco is a west coast city.
By geography, demographics, climate, social values, political climate, culture, international ties, etc. There is a continuum of many of these things all the way down the west coast from Vancouver to San Diego. With the notable exception of its sociopolitcal extreme (and even that applies more to the city proper than the metro area), San Fran is right in the middle of that continuum. In that sense, San Fran is the quintessential West Coast city.
