Although it wouldn't win this contest, Wilmington, DE should have been an option. It carries more importance nationally than its municipal or MD populations would signify as the de facto incorporation capital of the country.
Those are the only real standalone cities. Fort Lauderdale get an honorable mention.
I understand that Newark has good GDP numbers, but anyone who has actually been there understands the Newark legitimately sucks. There’s nothing good about Newark.

Milwaukee is its own city. None of the msa or csa populations include Chicago.

Tacoma is actually a pretty cool city, with a great downtown and awesome views. Soon to be connected to Seattle via light rail, it's a decent stand alone city in its own right.
Tacoma feels very different from other medium-sized and large West Coast cities. It would still be a notable place if Seattle/King County didn't exist.
I'd say St. Paul, MN, but it's really hard for me to conceptualize it actually being a separate city than Minneapolis. When you live here, it's the "cities." Movies always get it wrong, we don't say we're going to the "city," but rather the "cities," because it's one city in our minds. Either way, St. Paul offers more than a lot of states' primary cities with the added bonus of being right next to Minneapolis.
