My wife and I are building a house in Aurora, but it will not be finished till September (we hope). My wife has found a job that begins in July. We currently live in South Carolina. Our problem begins with finding her a short term lease, while I stay here in South Carolina till our home sells. I would prefer that I am there, but we have 3 dogs. A short term lease with 3 dogs with a combined weight of 200 lbs is not going to fly. Are there any options other than an extended stay hotel? My wife's job is in Aurora, so something within a 15 minute drive of Havana and Alameda would be great.

You might want to take a look at Kennedy Ridge apartments. While they technically don't do short term leases, the penalty for breaking a longer lease is relatively mild compared to some other places (My daughter just moved there a short time ago). We're hanging on to her dog for her until she finds another place, since paying a pet deposit AND a penalty to break the lease is a bit much combined. But she got a job offer and had to move immediately, so it works for now.

I would check craigslist. A friend of mine checked there and took over someone's lease and got a short term rental that way. Many accept pets, I dunno about three, though.
