If you're a "young professional" it's going to be challenging. Long Island is purposely geared towards families and hence the suburban lifestyle. As I guy in his mid 20s I can assure you that living on Long Island is pretty awful if you don't have a family or aren't in the midst of starting one. IMO the only two places worth living where you could commute to BNLwould be Port Jeff or Patchogue. Personally, I'd pick Port Jeff over Patchogue because it is simply a much better area with the exception the nightlife scene. If you were open to short term leasing between the months of May through November I would recommend Greenport. Although your commute would be 45 - 60 minutes (worth it though IMO). Riverhead is also a sleeper city with a pretty good bar scene (4 breweries), parks, a walkable main street, and has all your shopping needs.
Patchogue is "slightly" west of Upton but has a great Main Street! Bellport is okay but the walkable part is rather small. I'd go along with Center Moriches, which meets your parameters. But I'd take Patchogue over CM...it's been revitalized and is really nice!
P.S. Shirley/Mastic has no Main Street to speak of.
