Take train from Middletown NY Metro North Station to Harriman NY Metro North Station. Due to track damage between Harriman NY and Suffern NY from Hurricane Irene, Metro North has busses waiting at Harriman and will bus you down to Ramsey Route 17. Take the train from Ramsey Route 17 to Secaucus, NJ NJT. Take separate train from Secaucus to New York Penn. Take Amtrak from New York Penn to Philadelphia.

As an alternate couldn't you also do the following if you wanted to avoid the cost of Amtrak?

Once in Secaucus you could stay on NJT and transfer to the line for Trenton - from there transfer on the Septa line to Philly (used to be the R7, not sure what it's called now) ....... we used to take septa/NJT into NY Penn Station in college and I'm pretty sure that would stop at Secaucus, could be wrong on that though as it was only a passing stop

The easiest way would probably be to take the ShortLine Bus to NYC and then take Amtrak from NY Penn Station to Philadelphia:

Alternatively, you can take a shuttle bus over to Harriman, take the NJT train down to Secaucus, and then take the NJT Northeast Corridor Line to Trenton. From there, take the SEPTA train to Philadelphia. It'll be cheaper than Amtrak.

thanks to irene no trains directly so you have to use short line then greyhound the greyhound if booked early is around $12 sometimes $6 one way to philly from NYC.

or shortline to ramsey rte 17 trains to secaucus jct prepare for hell cause you will be on the septa/njt combo OR do what I do go to port authority and use greyhound done via shortline from middletown.
