The military has already said they are bringing democracy back to Turkey and all international agreements will not change.

Turkey has a coup (it seems) every 10 to 15 years or so.
Each time this happens it has to do with the military feeling that the president is grabbing too much power (which usually is true).
The current president and his right-wing party had made (successful) moves to take control of the media, and the courts, and in August he would be appointing those who would be the leaders of the Turkish military. This action happens no matter if the president is secular or religious.

If the US holds to their own rules, they would need to close down bases in Turkey, since their protocol states that they should not give the impression of supporting the coup.

While some may think of this as a good thing, it is a open invitation to ISIS, to take advantage of a unstable government.

The final direction it will take is very uncertain. A coup is not good, in the short term, for NATO or the US in it's efforts against ISIS. It will take a long time to stabilize the country, and ISIS will do everything possible to keep it unstable.

The coup is about political power, not secularism. Most (99%) of those in the countries military are Muslim.

The Turkish coup is an EXCELLENT example of how traditional democratic values are incompatible with Islam. In order to preserve western, secular culture and prevent Islamicism, the Turkish army has to periodically suspend democracy for the short-term in order to preserve it in the long-term.
