And poor Stannis. If he would have just waited it out for a few years, the decks would have been cleared for his claim to the throne. Too bad he didn't have a sorceress on the payroll who could have clued him in.

I get that, but I guess I'm just confused by the hierarchy as to why she wouldn't just sit on the Throne in the first place after Robert died. Guess the kids go first........

The same reason why Queen Elizabeth II became Queen and her mother didn't, the Queen Mother (which is actually what Cersei was) isn't in the succession line.

"Robert" and Cersei produced 2 sons, the eldest of whom would become king upon Robert's death. Once Joffrey ascended to the throne, Cersei essentially became Queen Mother or Queen Dowager and then Margaery became Queen when she married Joffrey. Queen Mother is more of a figurehead, while the King (and Queen) have the real power.
When she was crowned in the last episode, Cersei was essentially assuming her old title of Queen back, but also taking on the powers of the King, as she was crowned Protector of the Realm
HBO has that series After the Thrones, and one of the book experts mentioned a remote possibility that Jon is actually the product of Lyanna and the Mad King. Apparently 8 of the 12 pregnancies the Mad King had with his wife ended up in miscarriages or something. My first thought to that was "isn't that more to do with the wife? LOL, a dude's swimmers aren't that powerful..." Then I remembered this is a fantasy novel so anything is possible.
Anyone else see that?
Doubt it, since it is pretty well known that Lyanna wasn't kidnapped. She fell in love with Rhaegar and ran off with him who was described as a very kind hearted and noble person by Ser Barriston.
She tells Ned in the episode to promise her and keep Jon a secret so that Robert wouldn't find out that she was pregnant with Rhaegar's whom Robert fought and killed.

The kids were direct bloodline.
HBO has a new graphic up on their Game of Thrones page that states very clearly that Rhaegar is Jon's father. Jon has 3 lines connected to him, black lines (meaning parent) from Lyanna and Rhaegar and a blue line (meaning guardian) from Ned.
