I wouldn't assume he is buddies with the boss. Sounds like he is fake friends or filling your boss with BS in order to cover for his shortcomings. This fits the profile of the type of personality that pulls stunts like your coworker.
I think the suggestion of emailing the boss is a good one. And stop covering. And tell people you think he hasn't come in.
I used to work with a guy who'd leave his suit jacket on his chair and an opened coke on his desk and left the light on - all night. This way ppl would think he was already at work. I wasn't fooled, and one day when someone was looking for him they said, oh he must be around, his jacket is there and his soda. I told them to feel the can - cold, he's here, room temp - it's yesterday's soda - guess what temp the soda was?! I have to say, I actually liked the guy and thought he was pretty funny to get away with his stunt for as long as he did. I also had a coworker who would leave her desk set up like she'd stepped away - only she'd leave an hour early most days or come in late. She ofte left a small carryall bag next to her desk. It looked like she was there when she wasn't. And, I worked with someone like the OP works with. I've seen them all. They are usually masterful at fooling the boss. But in the end, they typically get exposed.
I knew someone who used to find ways to hide that she was late too. She would stow her coat in a closet by the receptionist, so no one saw her walking through the office with it at 10 AM or whatever. I don't know how many people she fooled with the stunt, but I know a few people at least who lost some respect for her.
