This question is so unfair. There are plenty off tolerant Muslims, but religious countries still view things differntly. Not nice at all to ask such a thing.
Hotel Front Desks are going to see and probably collect the passports for "safekeeping". I doubt if in Muslim countries they will rent a one-bedded room to two "men" or an unmarried couple.
A Muslim Customs agent would have a field day with a man who is traveling with a suitcase full of women's clothes.
Really NOT easily solved. Getting "caught" would not just be embarrassing. It could result in jail time or worse if your actions are deemed offensive to Islam.
Someone who is transitioning or who has transitioned may very well have their gender changed on official documents, so, on paper there very well may be no issue; I note that even Iran officially sanctions gender reassignment surgery. I know the concept is offensive to some, but if one is able to "pass" for someone who was born a woman, then I really see no issue under the above circumstance.
As for proving that folks are married, the hotel/airport agents are going to take your word for it unless there is convincing evidence to prove otherwise. Indeed, people aren't exactly carrying their marriage licenses around when they travel.
Note, even if we were dealing with the case of two men who were sharing a room/bed, I hardly see why that would be a problem, even if the strictest of Islamic countries. The rest of the world doesn't inherently view two men holding hands, sleeping in the same bed, etc., as some sort of gay relationship.
I traveled to Turkey and booked and shared a room and bed with a male traveling partner. Granted, Turkey is not as extreme as some other countries, but I know folks who have been to other Muslim countries and this isn't an issue. Many see it as a way to save money. Plus, there's the whole one can sleep on the floor if they don't want to share a bed, etc.
The answer is likely "none" or limited to European Muslim lands. One wonders why Islam is revered by "progressives" and Israel reviled.

The U.S. is like Israel in many ways, and as we're seeing in the streets of the U.S. itself hated by the same kind of people, even internally.
That global index is helpful. Not sure about their U.S travel index though. Some of the states in orange are pretty LGBTQ friendly. At least I know Virginia and Arizona are from my experience.
I never understood that. Israel is by far the most progressive middle eastern nation.
