I agree that KL is cleaner with "better food", "better infrastructure" and "more green". But what kind of work are you going to do there? Malaysia is a small country-focused economy and would not be a good place for people with ambition. Companies operating out of Metro Manila on the other hand are more outward-looking and is more suitable for ambitious people looking for global responsiblities.

It attracted 46% of all the companies coming into the region in 2011, followed by Hong Kong with 25%, China 11%, Malaysia 8%, Thailand 4% and others 6%.

I went with Kuala Lumpur because it is Singapore's sister city and I have seen it before, so there is a degree of familiarity with it at least. It is a pretty decent place, good food, very nice people, a decent amount of knowledge industry jobs, and a satisfactory nightlife.
I haven't seen Manila before. So I cannot comment on how it is but I wouldn't mind seeing it.
Metro Manila -- There are good and bad place in every city you go to.. For longer stay, I suggest you skip City of Manila and find a palce in Bonifacio Global City or Makati (Central Business District Area) This could get pricey though. But it will save you the hassle of travelling by taxi to the nice bars and restaurants. Visit Manila and other cities for the cultural and iconic sites. If you must travel , I suggest use Uber or Grab Taxi (mobile app). Casinos and integrated resorts and starting to pop up in Pasay area (Resorts world, city of dreams, solaire.) Pay additional fee but this will avoid contracted rate and haggling from drivers. Traffic could be bad during rush hours but all other times, it is tolerable.
Northern part of Metro Manila, Quezon City has several nice places and large malls. depends really on where you prefer. I prefer to be in the southern part.
- Batangas city with is about 2hours away from Metro Manila has one of the best dive sites. white sand and 'ok beaches in some towns., puerto galera is a land trip +short boat ride away.; northern side, there are some beaches in Bataan.
Personally, Metro Cebu and Metro Davao is a better option. more affordable, less congested and practically a stone's throw away from world class white sand beaches
Haven't been around KL enough to know every city/area within Metro KL as I have in Manila..
Transportation and accessibility, they may be on par.
Being a Muslim-dominated, rules and practices tend to be more conservative.
