I could imagine, bigger cities like Berlin and Hamburg with higher percentage of immigrant population would be more diverse and immigrant "friendly" than smaller ones.

I would wager that Berlin has one of the lowest % of immigrants among major German cities. Outer parts of East Berlin, especially, have almost no immigrants.
Stuttgart, Munich and Frankfurt, which are much richer cities, with more dynamic economies, likely have the highest %.

Those are interesting statistics from Die Welt above, but somewhat outdated. At the bottom it notes the study was from 1999. Even so, I would suspect the ranking order of the cities listed has not changed drastically over the past 16 years, but I suspect the percentages are higher.
It will be interesting to see how those statistics change within the next two years as the wave of new refugees forms communities in various cities or metro regions.
