You will receive a patdown with the back of scanners' hands by a same-gender scanner. Politely insist that they change their gloves first since they'll do an explosives test on the gloves after touching you- and reducing cross-contamination is key- as well as the general ick factor. There's no need to go into another room.
Yes, they're going to have their hands all over you. No, it won't be pleasant. However, if you don't wish to go through the AIT machines, that's their alternative. Ironically, that's the same treatment that all of the false positive anomalies detected get after going through the machines.
As far as the machines' safety- millimeter wave is far safer than backscatter. You can educate yourself by doing some simple searches as to what airports are likely to have which, if safety is the biggest concern.
The hardest part will be conducting yourself with dignity while you are going through something less than pleasant. However, you have the right to calmly opt out here in the US.
Outside of the US (like in London), all bets are off.
