He could refuse business to a loud-mouthed obnoxious idiot who was making a nuisance of themselves, but he couldn't refuse business to someone purely on the basis of their protected class. ie race, gender, age, religion, and in some states (like this one), sexual orientation.

Sorry, you are mistaken.
Religious beliefs do not trump state laws. You misunderstand the 1st Amendment.
Otherwise some people could claim things like stoning to death a women who is not a virgin on her wedding night is a 'religious conviction' and they should be exempt from being prosecuted for murder.
