The President can fire any executive department head anytime he likes.
He can do this for any reason, or for no reason at all.
In fact, he can fire the FBI chief specifically because he or she is investigating him.
There is no federal statute that prohibits a president firing someone who serves at his pleasure.
Obama could have fired A.G. Lynch for prosecuting Hillary Clinton, had she decided to do so, and would have been legally justified in doing so.
The fact that the inventers of the Russia-Trump conspiracy are clinging to this pretend legal precept, indicates how late in the game it really is.

There ARE laws about obstructing justice. So while he CAN do it, he may be violating the law. And can be impeached for it.

Technically, the at the time the Constitution was written, the "misdemeanors" in "high crimes and misdemeanors" meant an abuse of power and not specifically a crime. So Congress can impeach a president just for abusing the power of his office although not committing a specific crime.

IF Comey, under oath, testifies that Donald Trump did indeed ask him to stop the investigation on Flynn, which then means that OFFICIALLY Donald Trump committed obstruction of justice...
Would Trump supporters feel that, if it is a FACT Trump committed obstruction, that he be penalized in any way?
