Both sides have intolerant factions, but since conservatives are more bound by tradition and seemingly want to limit freedoms (laws regarding sex, drugs, censorship, etc.), I'd have to say that conservatives are more intolerant than liberals.
Liberals hands down. Just ask any conservative speaker that has attempted to present their ideas at liberal college campuses.
At least they were invited and had an opportunity to present their ideas. I'm not holding my breath to see when Oral Roberts University and Bob Jones University invite Keith Olbermann to give a speech.
I agree both sides have their intolerant minded circles of people, however, I'd say in general conservatives are very intolerant people, especially the fundamentalist Christian Republicans.

fundamentalist christian republicans aren't conservatives. they are christian conservatives.
