I drive a manual transmission car. If I slow down in a one lane encounter, i am shifting, first down and then back up again. The other hand is steering. I cannot wave without risking running into them (which would be very impolite). If my hands are busy I usually nod, or if my window is down call out 'Thanks" However many times the other driver does not notice.
