Both are great towns from what I can tell

Southborough seems to have an edge in terms of transportation options and accessability to the highway.

Sudbury seems to have an edge in terms of schools

Any insight would be greatly appreciated

Do you/your spouse work typical working hours (9-5ish)? If so, driving from either town will be nightmarish. What part of Boston do you work in? Southboro line goes into South Station. If you work nearer to North Station and lived in North Sudbury you could always take one of the Concord or S. Acton stops. If you work earlier/later/flexible hours driving from Sudbury isn’t too bad. My husband leaves home before 7am and leaves work around 4 and takes him about an hour. A little longer in the afternoon sometimes, but if he needs to be home during the day for a school meeting, performance, pick up the kids it’s only 35 min. He used to miss the train and still gets frustrated sometimes, but having elementary age kids he finds the flexibility of driving pretty awesome. The highway proximity is not an issue for us. My husband actually avoids them at all costs during rush hour(s) since he hates bumper to bumper traffic and just takes back roads the whole way. It’s the same or faster.

Both great communities, but at the price point I'd look elsewhere. I know that doesn't answer the question, but unless you're working in that general vicinity, your commute will be tough.

If I had to pick, I'd go Sudbury. Lincoln Sudbury is one of the few most desired school districts in the State, and the public facilities are excellent. That, and I think folks generally have a more positive perception of Sudbury than some other towns around. It's always been very competitive in everything- athletics, theatre, arts. Having grown up in the area, you hear less about Southborough.. Maybe that's just anecdotal/my experience.
