The title of the article is misleading.

As is the leading line of the article:
More than 10,000 primary school pupils in a single year have been labelled racist or homophobic over minor squabbles.
Later in the article it states:

This leads to at least 30,000 primary and secondary pupils per year being effectively classed as bigots because of anti-bullying rules.

Did the article actually provide any real cases of a child being branded or labeled as a bigot? Tracking incidents of children using bigoted language is not the same as asserting that a child is a bigot.
