The Federal Government is so incompetent that it desperately needs to be significantly shrunk yet it also yielded a far reaching conspiracy spanning not only multiple agencies, but several branches of government and includes career bureaucrats and Trump appointees alike?
No one has alleged that, so that's not much of a rebuttal. We know the connection between DOJ and FBI is real, and there is no suggestion that the judicial branch or any Trump appointees were involved. To the contrary, it just seems to be the same little group that did the Steele dossier and the Carter Page FISA warrant.
All in all the NYT seems to be trumping this thing up. It sounds like there wasn't much to it, just kind of a half-hearted revival of the earlier anti-Trump efforts from that crew, which is now being presented as "news" more than a year-and-a-half later to serve some propaganda purpose.

I think Trump has been accused of many things
Lately he was found guilty of operating a charity as a private money source and forbidden from sitting on the board of ANY NY charities for a term of years---forgot how many...
What the Trump supporter more likely means--but didn't note the difference--is that Trump has not been ACCUSED or CHARGED by Mueller of anything...
And depending on the results of the investigation, Trump may first have to be impeached by House and Senate before he can actually be CHARGED with any crimes discovered and substantiated during the Mueller or SDNY or any other state/federal investigation
He has been basically cited as an unindicted co-conspirator with Michael Cohen in federal election fraud by his actions in paying off Daniels and McDougal...
The reason he was NOT charged in that case was that he is a sitting president and the DoJ rules prohibit charging a sitting president for a crime...
Not that he SHOULDN"T be charged or that if not in the Oval Office he WOULDN"T be charged--
It is just a big King's X for Trump--

Hypocrites on the left should be mortified (regardless of how you personally feel about Trump) that the government investigate agencies can be used as political weapons against the opposition party.

Much of what Hoover "had on Democrats" was more politically damaging than actual law breaking.
Yet, because your side was in power in 2016 and trying everything, including subverting our cherished way of neutrality regarding our investigative agencies, you see nothing wrong with a biased and corrupt FBI doing anything, so long as it was against those with whom you oppose ideologically.
