There is 1 Whole Foods.

IIRC, there are 5 Sam's Club locations and 3 Costcos. Between the two, I prefer Costco.

Sun Harvest, with three North Side locations.

Also, La Fiesta and Handy-Andy each have several stores, but their locations are pretty much on the South Side, or in older, inner-city neighborhoods.

I went into the La Fiesta on Ingram the other day, and I have to give them much kudos....they have a very appealing store. I was pleasantly surprised. It's out of my way, but if I lived over there, I would probably shop there. Clean, neat, organized and very well-stocked.

H.E.B. is the dominant grocery chain in San Antonio, and the only one that you can pretty much count on to be in your neighborhood, wherever you decide to locate. Aside from the grocery departments in Super Walmart, Super Target, Costco, and Sams, there are no national grocery chains here.
