Why do you think 1099 is driven by cost to the employer? Did they say that or are you making an assumption?
A better question is why would they want you only for part time if they think you are valuable to the company and they have the money?
Question to you: Would you be opex or capex for the company? That plays a large part in the hiring process. If you're purely opex, I can see why they would save the money for capex. Revenue is best used to drive business.

Ignore all the negative posts that are ignoring the facts and many of which are inexperienced in the job market.
It would not be appropriate to ask them. You should have more of an understanding of what the role is and how it impacts the company...
They are a 50 person company that started three years ago. This role is an analyst role so a key role in what they do, but not like an executive or sales.

The role sounds like opex.
Another interesting point, 50 employees is the threshold at which an employer is required to follow certain laws. It might be that they are trying to stay below that threshold as the government makes it very difficult for a small business to overcome artificial hurdles in order to grow beyond this point.
If you go the 1099 route, then your hourly pay should be 2-3x your W2 rate.
Based upon my 23 years of working as a 1099.
If you don't understand why, then start researching.
I wouldn't automatically say no but examine your options carefully OP.
