There are a ton of boxes without specific contents described. There's probably a bunch of miscellaneous things in each of those boxes, Trump's passports included.

One would think the fbi would have removed items that weren’t within the scope of the warrant.

From what I've read, one would be his personal passport, one would be a special diplomatic passport, and I don't know what the 3rd one would be, maybe that was the expired one.

Of the three, only one is currently valid. One was expired, one was issued to him as a private citizen and is still valid and the other was a diplomatic passport issued while POTUS. So of the three, only one remains legit and active.
Now we learn Trump didn't know the passports were missing until agents filtering the documents for privileged information and other items taken inadvertently notified Trump's attorneys and made provisions to return them - two expired and one valid passports. THEN Trump hit the airwaves with "they stole my passports."
