Yes, Fremont, Newark, Union City, Hayward are relatively close and offer decent areas in that income range.

You can live perfectly well in PA on $90k.
You just have to downsize your living space expectations and expect to be a renter the entire time of your stay here.

There's bus service across the Dumbarton bridge between Fremont/Union City and Palo Alto (see below). But you can afford to live in Palo Alto. It's much more pleasant than Fremont/Union City.

Bay Area Transit.

Others mentioned good options in the East Bay. Public transit to Palo Alto isn't great, though (mostly limited to a couple bus lines that primarily run during commute times). The drive over the dumbarton bridge isn't bad, but getting to points in Palo Alto from the bridge can be aggravitatingly slow (especially if you're going to places on the western side of PA).

You also can live perfectly fine on the peninsula. I live perfectly well on a lot less than 90k in San Mateo, which is quite nice and is more affordable (read: less overpriced). I generally take caltrain to work in Palo Alto, but the drive is pretty easy to Stanford (either take about 20-30 min). Redwood City is closer to Palo Alto and is also affordable by peninsula standards.

It is even possible to live in Palo Alto itself on your salary, but you'll probably feel like you're throwing oney away. It's a nice town, but not really any nicer than many other surrounding peninsula towns.

You'd be cutting it close with that kind of income. You should spend no more than 30% of your annual income (after taxes) on rent, as a rule of thumb. With that rule, you can afford to pay $1,875 per month.
