Company A you are looking at a lot of costs to commute. Personally I would prefer the higher pay, less commute.

Not nearly enough information. What about comparing the challenge of the work, future promotional opportunities, corporate culture, medical/dental/vision plans, retirement systems/contributions to, office vs cubicle . . .

I would pick A.
I would not like having to rely on a train for my transportation.
and I would like a more secure job.

I would choose B because a 3hr commute 5 days a week would put me in an early grave. I can't imagine the traffic, accidents, gas prices and God forbid if the car is out of commission for a few days, then what? At least with B you can hop on the train and read and relax before and after work and you don't have to worry about spending an arm and a leg on gas!
Company B all the way....a short commute and more money wins over a long commute and less money any day of the week. Working a few weekends here and there is no biggie to me. As for the job security, anyone can be let go from any job at any time.
Since you are spending up to 15 hours a week commuting to Company A, there may be no advantage in work hours. Even if you worked 50 hours a week at Company B, it would be comparable to the 55 hours at Company A. If advancement opportunities are the same at both companies, I would go for Company B.
A 2-3 hour daily commute is crazy. I rather read a book and surf the web, while riding on the train.

Job security risk: 5 (out of 10, 10 being worst) Commute and Work time = 45+ hours (40 hours + 5 x 0.5 hr morning commute + 5 x 0.5 hr minute evening commute + ?? hrs overtime)
