By any reasonable interpretation, all of those laws violate the Establishment clause of the 1st Amendment and should be declared unconstitutional by the courts. That is so blatantly obvious that it should never require a protest, electing any specific individual, or passing another law.
There are many things that are not right. Women’s right to their own body should never have been violated. Women in several states are left without maternity care because doctors are leaving afraid they would lose their license to practice. We should not put up with police brutality that is taking the lives of young black men, and a criminal justice system that is throwing them in jail and breaking up Black families. We should not be mourning with parents of children being shot to death in schools as a regular occurrence. I dont see me as denying anyone their autonomy. I do not believe i have any such power. I believe people and their lives are more important than religious belief or the lack of it. Any day.

At least 2 out of those 3 things are, at least in part, pushed by the religious right.
Other than Madeline O’Hair I know of no other atheist doing anything until 9/11 brought out the rabid hate against Muslims with the help of Sam Harris and his ilk. No thanks for that.
Some atheists, also some Christians. And I know quiet a few Muslims who also have a problem (perhaps rabid hate) with radical Islam.

You listed all the violations of autonomy you found relevant and even drew the connection to this. At some level you must realize using the government to promote one set of personal beliefs is a violations. One you don't have a problem with so others shouldn't either.
We are a Democracy. That is how Democracy works. You are free to protest, express your opinion freely, elect officials who will represent your interests, get laws passed, and get laws repealed. Would you rather live with a system where these options are not available to you? Where you can be jailed and tortured if you protest?
I am happy to live in a free and Democratic state and expand my tolerance. That is me. You do what you think is right for you.
That would seem the best way to get things done. Go to the root instead of trying to convince every leaf on the tree why they are wrong. I think China started out by eliminating the teaching of myths or something similar. Another option for me would be relocation to a country more conducive to my preferences.
