The OP went to the Bronx Zoo and immediately concluded that all zoos are in rougher parts of town.

That's how I felt as well. The OP didn't even make a list of cities he thought had zoos located in the "ghetto".

The Dallas Zoo is in Oak Cliff which was once affluent but a bit rough today.

Los Angeles Zoo is located in Griffith Park and there are no ghettos near by.

The Pittsburgh Zoo is next to a generally middle class Morningside and is surrounded by Highland Park too so mine isn't.

Btw, isn't the Bronx Zoo located near a decent part of the North Bronx? I haven't been there before but isn't it near the Pelham Parkway?

The Jackson Zoo in Jackson, Mississippi IS a primary example of this. The area the zoo is in, the West Capitol Street corridor on the western side of the city is a pretty old area that all the rich people used to live in. In the 1940s and 1950s though, the rich folks started moving to the eastern side of town in the new neighborhood known as Eastover. As segregation ended, this only sped up the process of high class people moving away from this area. Plus the growth of the suburbs also took some rich residences.

All in all, it used to be a prestigious, great area but it is now one of the most dangerous areas in the city! Many have urged for the zoo to move because of it's low attendance rate, but so far nothing has been talked about.

I wouldn't say the zoo in Birmingham, AL is in the ghetto. While technically within Bham's city limits, it's right next to Mountain Brook, which is in the conversation for being one of the snobbiest suburbs in the world.
