Charlotte's climate is also a bit more of a 4-season climate compared to the other two, where summer dominates.

Is Flagstaff more similar to Grand Junction or Taos?
I'd probably say Grand Junction. Taos is a lot more of a tourism destination than the other 2 cities, plus both Flagstaff and Grand Junction have a local 4 year public college. Flagstaff has Northern Arizona University, and Grand Junction has Colorado Mesa University.

Is Frankfort, KY more like Lexington(KY), or Louisville?

Grand Junction. Doesn't come off as tourist-y as Taos.

Tallahassee, FL or Austin, TX?

You forgot to put down the city that Tallahassee or Austin are being compared to. Is Wichita KS more similar to Oklahoma City or Kansas City?

Looks like this one got skipped. It's a tough one since Lexington and Louisville are more similar to each other than either of them are to Frankfort, but I'll have to go with Lexington for size and location.

I think OKC since they are more in the middle of the Great Plains.

Is Nashville, TN more similar to Knoxville or Chattanooga?

Nashville is a dominant city in its region of the South. I would say it has more resemblance to Knoxville, which by the numbers is the primary economic hub and population center of east Tennessee. Chattanooga is somewhat smaller and closer to other sizable urban centers (Atlanta, Birmingham and Nashville itself) so it has a different dynamic.

Is Fort Wayne, IN more similar to Grand Rapids, MI or Toledo, OH?

Definitely Grand Rapids due to the economy and quality of life. Toledo feels run down looking and not growing. Ft. Wayne is investing in more technology oriented businesses like Grand Rapids.

Is Indianapolis more similar to St. Louis or Nashville?

Nashville. State capital, sprawly, large city limits, not black-majority, etc.

Is Calgary more similar to Toronto or Vancouver?

I'd say Toronto. Both are inland cities and seem more similar culturally. Is Boston more similar to Providence RI or Springfield MA?

Providence. Springfield has a depressed feel with a mediocre city center. Providence is more vibrant.

Is Miami more similar to Houston or Los Angeles?

Los Angeles with everything except for the climate. The whole culture/scene/lifestyles are similar with luxury cars, luxury homes, celebrities, etc.

On a side note I have thought about Providence as a mini-Boston from what I've seen.

Is Atlanta more similar to San Diego or Seattle?
