Newport RI or Annapolis MD?
Annapolis. The Newport "cottages" are spectacular, but Annapolis has a much more charming town center focused on its harbor, which is an arm of the Chesapeake Bay.

Regarding Ellicott City: Yes, it's all that, but watch out for the floods. They've been coming more frequently and more furiously of late; there have been two "100-year floods" within the last three years. The town's Main Street is built atop the confluence of two mountain streams.

I think I may have asked this already; forgive me if I have, but there's always the prospect someone else will have a different answer:

Lancaster, Pa., or Portland, Me.?

Well, I'd go with Lancaster, for the PA Dutch food

Also, it's convenient to Philly, Baltimore & DC.
Portland looks beautiful in pictures, but it's rather isolated....
and the winters must be bitter.

Santa Fe, NM or Olympia, WA? (wet or dry state capital?)
.

Santa Fe, easily as I love New Mexico.

Alexandria Bay, New York or Rhode Island (the actual island itself, aka Aquidneck Island)?

Olympia. I think it's cheaper than Santa Fe. Meridian MS or Tupelo MS?
