Considering it is future yes in chronological time line he is dead at that point. Gabaldon does say she will explain later. My understanding from the books is that's the way he " travels" not physically like others can but he does visit the future because he "saw" things from future that Clair never told him about.

That is cool, but my brain is a little twisted. He was alive in that scene in the sense of his time, which she then travels to!

It's best not to think too hard about time travel. The paradoxes will definitely get to you. Just suspend disbelief and go with the flow!
At the time of that scene (the 1940s) Jamie is most definitely dead. That is his ghost (Diana has told us so). What we do not know is who dies first - Jamie or Claire? Will they die in a common misadventure? If Jamie dies first do all the time travelers go back to modern times? Jamie has said that if he is not there to protect her that Claire should go back.
Jamie can apparently dream about Brianna's family when they are in the future. No explanation from the author about that, though - yet.
We also know that you cannot travel back to a time in which you already exist. Accidentally doing that almost killed Roger.

If she dies with Jaime in 'the past' then she wouldn't be alive to be with Frank 'in the present' for Jaime's ghost to come see her!

Incorrect. Claire didn't travel to the past until after Frank saw Jamie's ghost. She can die in the past or in the present and Frank will still have seen Jamie.

Frank could still see Jaime, but not with Claire there if she dies in Jaime's time.
