Dolton, IL or Ferguson, MO?
Neither of these are places where I'd likely consider moving to. I guess if I had to pick one(gun pointed to my head), I'd pick Ferguson. The housing stock I'm seeing there isn't as unattractive on street view, as what I see in Dolton.
For the comparison I missed, I'll go with Gresham.

Homewood, AL, or Germantown, TN?
Homewood... It's closer to its metro's core, has a walkable downtown area and a more interesting layout with lots of hills, and just seems more homey with more character on the whole.

Allentown, PA or Manchester, NH?
Definitely Manchester. Safer and lower unemployment rate. Harrisburg PA or York PA?

York for the access to Philly and Baltimore, although if I had to be in a city of York/Harrisburg size anywhere, PA small cities punch way above their weight.

Kings Beach, CA or Manhattan, KS?
Manhattan for its quality of life and college town atmosphere. It looks like there are nice parks and plenty of things to do. I would enjoy the proximity to other neat towns. Kansas is not really mentioned much on this site outside of metro KC.

Chillicothe, OH or Shelbyville, TN?
Chillicothe, as it is located in a really nice rural area of the state near the Wayne National Forest.

The Detroit area just interests me more than the Cleveland area -- seems more progressive and diverse with a somewhat better job base and a more visible counterculture. Even if the blight is a bit starker than in Cleveland.
Incidentally, transit seems a bit better in suburban Detroit. I put a couple random suburb-suburb trips for each metro into Google Maps. Both of them had better coverage than metro STL, but the Detroit-area trips were pretty seamless, one bus to another. The Cleveland-area trips involved over a mile of walking between bus stops.
Continuing my West Coast diverse working-class suburb theme: Monterey Park, CA or Tukwila, WA?

I'd go with Tukwila. Even though it's not in the best part of the Seattle area it's still in the Seattle area, and prefer that metro over LA's.
Sandy Springs. Even though Atlanta is the sprawlier of the two metros, isn't as scenic, and has the worse summer climate, there is still MARTA access, more sun in the winter, very low earthquake risk, more diversity, and it would be a shorter flight to family in MD and FL.

San Antonio, TX or Las Vegas, NV?
San Antonio for the authentic Tex-Mex food, Alamo, and it is not as full of strip malls as in Las Vegas (casinos aside), plus it is very close to Hill Country
Two neighborhoods in similar cities that looks less blighted than it's surrounding neighborhoods
