Bend. Even though I think I'd fit in better in Bismarck, Bend wins due to its huge advantages in climate and scenery.
Wisconsin Rapids, Wisconsin or Wetumpka, Alabama?
Out of those 2, Wisconsin Rapids. While WI Rapids doesn't jump out as much to me as other smaller WI towns, I street viewed Wetumpka, and have to say Rapids jumped out to me more as possibly an alright town to live in. Also it isn't too far from Stevens Point(which is a nice college town not too far away), plus wouldn't be too far of a drive from Wausau or Madison for more things and amenities to do. I also remember google street viewing Montgomery(Wetumpka's closest bigger city) in the past, and wasn't a fan of what I saw on street view.

Stillwater, OK, or Starkville, MS?
Stillwater... Prefer its location and it seems like it's the more prosperous of the two college towns.
Omaha. Been there and was impressed. Just the right size and good jobs are possible. It's also greener.
New Haven, CT or Phoenix, AZ?
I've been to both places before, and weirdly enough I think I'd prefer Phoenix. The outdoor recreation, hiking, etc opportunities are better in Phoenix, and I'd rather live in a warmer climate. The only advantage New Haven may have is better food in certain ways (i.e. Italian food, pizza), but I suspect there probably are some good hidden gem restaurants in the Phoenix area.
Two Big 12 college towns, and not too different in population: Ames, IA, vs. Manhattan, KS?

I'd pick Manhattan, mainly because it's close to St. Marys. The climate isn't too different between these two, but Manhattan is slightly warmer and less snowy, which I prefer. Plus I think Ames is a bit too far east for my cowboy boots, while they'd fit in just fine in Manhattan
A pair of prestigious college towns:
Palo Alto, California or Cambridge, Massachusetts?

Close call. I would choose Cambridge for stronger institutions, culture, and things to do.
Lol really Shakeesha?? I'll choose Hampton Cove simply because it looks more liveable and not so "out there" as Hixon.
Jasper, IN or Miami, FL?
That previous matchup, was weird I agree. Anyway for the current one, it almost seems a little unfair to do a city vs. town matchup. That said I like what I am seeing with Jasper, so I'd probably pick that one. Also, I like its proximity to French Lick, and West Baden Springs.
Bellingham, WA(also home of Western Washington University), or Corvallis, OR(Oregon State University)?
Absolutely Bellingham. It's a city of 92k but feels like it could be ~130k, and the scenery is really excellent in someareas. It's also close enough to Seattle (~1h20m) that I could still see my local friends occasionally on weeknights if I wasn't busy.
I do actually know a weirdly large number of OSU grads, though (long story).
